Message	reprogramming has to do with the fact that you are really only measuring 50% of the air going into your motor as you really have one filter feeding each side of the motor and the MAF is placed just after 1 filter. Therefore, the reprogramming is tricking the ECU into essentially multiplying by 2. Therefore, irregardless of which setup you use, the reprogrammed ECU should essentially work for both setups.
